Cause
Office 2013, including SharePoint Designer 2013, is not configured to use ADAL
Resolution for SharePoint Designer login Issue 1 and 2
Of late we have been experiencing the same issue in SharePoint Designer login with O365 account. Investigating into it reveals that Office 2013, the common part where SharePoint Designer 2013 is a member of, is not configured to use ADAL (Modern or MFA Authentication)
Anyways, to fix this issue, set the value of the EnableADAL registry key to 1 and check the Version registry key. For the two registry keys, see Enable Modern Authentication for Office 2013 on Windows devices.
Step 1: Verify your Admin access in the SharePoint site

Clear the local cache files of Designer:
1. Close SharePoint Designer 2013.
2. On the local computer, remove all files found in each of the following folders.
%APPDATA%\Microsoft\Web Server Extensions\Cache
%APPDATA%\Microsoft\SharePoint Designer\ProxyAssemblyCache
%USERPROFILE%\AppData\Local\Microsoft\WebsiteCache
Open SharePoint Designer 2013 and enter the account again to see if it works.

- Close SharePoint Designer.
- Open IE, login to the SharePoint site which you are trying to connect through Designer
- Do not close IE and close SharePoint Designer.
